The river rises in two branches, East Fork Illinois River and West Fork Illinois River, in the Siskiyou Mountains in northern California, near the border with Oregon before they unite in Cave Junction in Josephine County, Oregon. It flows into the Rogue River. The Illinois River flows predominantly in a north-westerly direction along the west flank of the Klamath Mountains. Both source arms and the Illinois River run predominantly in the Rogue River - Siskiyou National Forest.
80 km stretch of river are excellent as a National Wild and Scenic River.
