The Margaree River ( Abhainn Mhargaraidh ) is a river on Cape Breton Island in Nova Scotia ( Canada).

The northeast arm of the river originates on the watershed of the Cape Breton Highlands, while the Southwest Margaree River arm of the Lake Ainslie in a northeasterly direction runs. Both arms unite to form the actual Margaree River at Margaree Forks. The river flows in a northerly direction and empties in Margaree Harbour in the St. Lawrence Gulf.

The main arm of the river has a length of 15 km. The catchment area of the Margaree River is 1375 km ². The sport fishing for trout and salmon in the Margaree River has been around for 100 years. Fishing is now heavily regulated and restricted to fly fishing only in the main arm.

The gravel bars in the upper Northeast Margaree River ( North Arm ) provide spawning grounds for Atlantic salmon. Its steep river valleys provide habitat for spruce pine martens and the rare Rotzahnspitzmäuse Type Sorex gaspensis. The Margaree Valley consists of a combination of farms and forests.

During the 18th century Acadians settled along the coast near the river mouth. The French name of the river was St. Marguerite. At the beginning of the 19th century Scottish Highlander in Margaree Valley began to settle.

The Margaree River in 1998 was awarded the status of a Canadian Heritage River.
