The most successful period for the club was the late 90s. After they won the First Division in the 1997/98 season and in the Premier Division were fourth, they qualified for the Intertoto Cup. In this Intertoto Cup, which was the first appearance of the club on the European stage, Newry City played against the Croatian club Hrvatski Dragovoljac and lost 1-0. But in the second leg of the Northern Ireland a 2-0 victory and a place in the second round. In the second round Newry City met the German Bundesliga club MSV Duisburg. There, however, they lost 2-0. In the home game they won, although with a 1-0, but it was not enough to make a round to get on.
