In the next 15 years it was possible the team total of four times to return immediately after a descent as Südbadischer Association league champions in the league. In 1998, it began operations in the "old" Regionalliga Süd, and two years later Pfullendorf took in second place behind the SSV Reutlingen part 05 even in the promotion round to the Second Bundesliga, in which, however, only the third place behind LR Ahlen and Union Berlin was achieved. The following season 2000/ 01 led to renewed descent from the Regional and set the SCP again before the object is to provide a direct re-emergence, and in fact, they could also be solved by the fifth attempt. From 2002 to 2008 Pfullendorf played in the third-tier Regionalliga Süd. By the 17th place in the table in the 2007 /2008 season Pfullendorf reached the goal to qualify for the 3rd league, and plays in the fourth division not Regionalliga Süd since the season 2008/2009.

The bad again later in the season 2004/2005 provided for the replacement of coach Günter drum still during the current season. Marco Kurz, ex-professional, inter alia, at TSV 1860 Munich, took over as player-coach the fortunes of the SCP. Although they finished in the end only rank 16, but after the first SC Feucht had no license for the new season and requested descent with Eintracht Trier only one team from the 2nd Bundesliga in the Regionalliga Süd, it was enough for the Linz Gauer still to avoid relegation.

For the 2006/2007 season Michael Feichtenbeiner again took over as coach in Pfullendorf. He celebrated with his players on September 10, 2006, probably the biggest success of the club's history, as the SC Pfullendorf the Bundesliga side Arminia Bielefeld defeated in the first round of the DFB Cup 2-1. On April 24, 2008 Michael Feichtenbeiner was dismissed.
