Stoughton is located in south central Wisconsin, in the northwest suburban area of the capital, Madison. The city is drained by the Yahara River, a tributary of the opening into the Mississippi River in the neighboring state of Illinois Rock River. Located on the Mississippi intersection of the three states of Wisconsin, Iowa and Illinois is located 156 km west-southwest.
