An important role was played by the Neptune at the Battle of Trafalgar, under the command of Captain Thomas Fremantle. She was the third ship in the passage quoted by Vice- Admiral Horatio Nelson on the Victory Luv - line and was involved in heavy fighting. After the battle, she dragged the badly damaged Victory with Nelson's corpse on board to Gibraltar.

In the battle of Trafalgar also fought a French ship named Neptune and a Spanish ship named Neptuno.

In 1809, she served as flagship of the fleet of Admiral Sir Alexander Cochrane, who conquered the French colony of Martinique.
