The Baraboo River is a right tributary of the Wisconsin River in the U.S. state of Wisconsin.

It rises in Monroe County and flows to the southeast through the county Juneau, Sauk and Columbia. A few kilometers from its mouth he makes in Sauk County swings to the north and then flows eastwards through Caledonia to its confluence with the Wisconsin River, about 5 km south of Portage. On the river are the towns of Kendall, Elroy, Union Center, Wonewoc, La Valle, Reedsburg, Rock Springs, North Freedom, Baraboo and West Baraboo.
